FlowJo, LLC Launches SeqGeqTM for Single-Cell NGS Data Analysis

New analysis software brings cutting-edge bioinformatics tools to bench scientists

ASHLAND, Ore.–(BUSINESS WIRE)–FlowJo, LLC, a bioinformatics and data analysis company with 19+ years experience in software for analyzing single-cell data, launched SeqGeq today, a desktop application that gives bench scientists the ability to quickly and efficiently analyze single-cell omics data.

SeqGeq offers a powerful set of tools that help researchers rapidly identify subpopulations of cells within their samples based on a variety of genes and synthetic parameters that combine hundreds of genes, compare and contrast these clusters to identify differentially-expressed genes or pathways of interest, and generate publication-ready heatmaps and figures using a powerful drag-and-drop layout editor. SeqGeq is platform-agnostic and accepts a wide variety of data types, including scRNA-seq, RNA-Seq, or microarray data.

“Single-cell NGS is a powerful tool, but exploring and analyzing the often large and complex datasets generated in these experiments isn’t trivial,” says Courtney Nadeau, Genomics Product Manager at FlowJo, LLC. “These analyses have needed complex software packages with specific hardware requirements and are usually hidden behind a command line. SeqGeq breaks this model by enabling everyone, regardless of their bioinformatics skills, to employ the same high-impact tools to explore their data, but with an intuitive drag-and-drop interface and immediate feedback.”

“Engineering SeqGeq as a desktop application has required us to re-think how we implement traditional algorithms like PCA, LDA, and t-SNE,” says Josef Spidlen, Senior Bioinformatics Software Engineer at FlowJo, LLC. “Single-cell omics data are usually sparsely populated and have a huge number of parameters. We found that standard approaches to dimensionality reduction would run for hours on a normal laptop, but that wasn’t compatible with the iterative, hands-on style of analysis that researchers wanted. Through extensive optimization, we’ve cut the processing time by an order of magnitude, and SeqGeq can complete these tasks in a few minutes rather than hours, allowing biologists to drive their analysis in real time.”
